The Industrial and Commercial Free Zones Law, administered by the Ministry of Economy, regulates free zones and inward processing warehouses; the Legislative Assembly approved amendments in December 2025.

- Electronic invoicing works with Electronic Tax Documents (DTE) validated by the Ministry of Finance; the obligation has been extended by groups of taxpayers since 2023.
- CIEX El Salvador, run by the Central Reserve Bank, is the foreign trade single window for import and export permits and documents.
- El Salvador is part of the customs union with Guatemala and Honduras, with integrated border posts and the FYDUCA for goods in free circulation.
- The ports of Acajutla and La Unión are operated by Unión Portuaria del Pacífico, a company formed by CEPA and the operator Yilport.
